the second game actually sounds kinda interesting. though nausicaa realy isn't the sort of thing that's well suited for a game adaptation.
i can see how Miyazaki would have been peeved at seeing either the first or the second game (since even without shooting ohmu, they still go against the idea of conflict accomplishing nothing), and absolutely incensed to see the third one (because it's just that bad).
alternatively, he was reacting to the ohmu-inspired monsters in games where you DO shoot or beat up those monsters.
