Well, yeah. Either way the game focuses about as equally on her as it does Joel and you do indeed play as her for the game's final stretch, so honestly it doesn't really make sense for the guy to complain about it.
Hm. If you don't mind suppressing the urges to throw your phone in fits of rage, Oscura and Gear Jack are pretty good platformers. I don't like them nearly as much though, mostly due to their harder control schemes.
I haven't delved too much into Android games though. Generally the selection hasn't jumped out at me beyond the obvious games like Subway Surfers, Temple Run, et al. but I'm sure you'd be able to find some gems if you dig deep enough.
It just seems a little unnecessary. I don't see any way to do that without making it incredibly obvious that they're trying to make a point. I don't think there'd be a way to make it seem natural.

If Link is sort of a blank canvas for the player, why not make like in Pokemon and let the player choose to play as male or female without changing anything else in the game?
The only games in the series where Link was devoid of personality were the first, the second, ALttP, and the Oracle games. In every other game in the series his personality is in some way informed by his gender.
Remember back in the 50s when they'd record like Elvis singing YOU AIN'T NOTHIN BUT A HOUND DOG and then they'd turn the record over and reverse it and it was all NYERP NYERP NYERP NYERP NYERP and people were all like, "That is actually the voice of Satan coming from that song."
Personally, I can't help but wonder why we can't have a game where Link and Zelda both have an adventure, and you have the option of choosing either one of them. They could have different powers and items, and thus different ways of solving the same puzzles.
Maybe it's too ambitious to be realistic, but whatever.

In Spirit Tracks Zelda is the game's "helper", and she travels with Link as a ghost for most of the game. She can be used in puzzles to posses statues and things like that

I'm well aware of that, but what I had in mind was Zelda taking a more active role in the adventure. Outside of the Spirit Tower or whatever it's called, she really doesn't do that much until she gets her body back.

Link has no personality that depends on his gender (which is a silly idea anyway) and it's been long established that there's more than one Link.
Honestly it's the ideal character to gender-flip without a specific reason.
it could be a co-op focused game.
tbqh I doubt Nintendo's willing to break formula that drastically though.
