The reasons the ponies in Friendship is Magic have cutie marks on both sides is so the animators can just flip the flash objects without having to worry about which side is facing the camera.
(My Little Pony toys have always had cutie marks only on one side.)

I doubt any fan feels bad about having joined late, I mean, for some people, joining late was the only thing you could do, seeing as how they might not have been born when it was released.
You like what you like and are a fan of what you like. Even if that end up hurting you because executives like to chew on the spirit of the series the more it goes on.

And then Donatello (amongst others) decided all these cute, winged kids on 2nd century sarcophagi should be all over art and shit and now everyone thinks of flying babies when "Cherub" is mentioned instead of multi-winged, multi-headed monstrosities that sing praise to God and wreck shit on the mortal and demonic plane when need be.
