Remember back in the 50s when they'd record like Elvis singing YOU AIN'T NOTHIN BUT A HOUND DOG and then they'd turn the record over and reverse it and it was all NYERP NYERP NYERP NYERP NYERP and people were all like, "That is actually the voice of Satan coming from that song."
I thought there was a good number of them that came from Dragon Quest, which is admittedly a series I have played almost none of.
Is it me or are ninety percent of JRPG stereotypes just things from Final Fantasy VII, VIII, and X?
Probably. :) Especially 7, since Cloud and Sephiroth are in that one, and Dies Before Part 2, and Boobs of Steel, and Mr. T. :D
What's annoying is that, at least the ones that came from FFX (which is the only one I've played), a lot of the stereotypes are false or perfectly justified.
1. Whiny hero: He develops over the course of the game and he has every right to be whiny.
2. Asymmetrical outfits: The ones in the beginning are intentionally odd and offbeat because it's the shiny weird future, and the ones after that point in the game are weird because the people of Spira often get their clothes through scavenging and the like.
3. Gameplay and Story Segregation: Turn based battles have always been more of a "summary" of battles rather than an actual depiction. Not only that, but all of the characters do feats of acrobatics like they do in cutscenes in battle.
4. Melodrama: Pulls it off because of the great characters and story.
More people have said that and been killed than there are thorium decay products.

There are excuses for these things but some people just don't like them, which is fine. Number 3 in particular is the weakest point of the whole genre though, I think, since it is juggling two independent mechanisms: watching a movie, and then playing a simplified version of D&D in between movie scenes. It is just a very demanding genre.
