I'm not sure if there's any unspoken rules regarding that sort of thing, but I'm comfortable with him getting a pass in the case of that exact sentence up there being a true thing that actually happened (in the comics).

Anyways, my headcanon: Earth Ponies are not actually better at agriculture than Pegasi or Unicorns. Pegasi and Unicorns can do agriculture just as well as Earth Ponies, if they put their minds to it.
Note how Discord removes Twilight and Rarity's horns and Fluttershy and Rainbow Dash's wings, but takes nothing from Applejack or Pinkie Pie.

Nope, not automatically stronger (although workhorses tend to be bigger and stronger, but that's mostly from hard work, lots of manual labor, and good nutrition, not birth; unless it's genetic) or more stalwart (though that's a trait that would be encouraged) in my headcanon.
Where "workhorse" is a pony that does homorable manual labour in much of its waking hours, like real-life workhorses, you get the idea.
If a Unicorn worked in the manner of a workhorse, as in, hard work, manual labor, and good nutrition; it could become as big and strong as an Earth Pony doing the same thing. Same with a pegasus.
But keep in mind that this is all my headcanon, and we have different headcanons, and that's okay.

^^^ I dislike your headcanon on because it's potentially grounds for pony/scientific based racism.
I don't intend that at all. I like the idea of a Unicorn being able to do agriculture just as well as an Earth Pony, and a Pegasus being able to become just as big and strong as an Earth Pony workhorse.

While I can accept that as a possibility if the put their mind to it, I would contend that earth ponies still are naturally better at certain things (farming, cooking, commerce), otherwise it means they're either replaceable or not really special at all.
I think the show sort of supports this to some extent, with Pegasi sort of obsessing with flying and the weather and unicorns seemingly either having something that their magic helps make them special or hoping they're part of the aristocracy which apparently does nothing but go to parties every day.
Earth Ponies can sleep on their sides and roll around on their sides, which Pegasi cannot do without putting too much weight on their wings so as to be painful; and Earth Ponies can stand on their heads and do somersault rolls on the ground, which Unicorns cannot do without putting too much weight on their horns so as to be painful. And that's why we don't see Princess Celestia rolling around on the ground.
I assume that wings and horns are very sensitive, sort of the fingers/tongue/scalp type thing that you don't want to accidentally hurt.

And Pinkie pie made a flying machine so she could have self-sustained flight! And heck, Pinkie has that pinkie sense, and she also warps reality and does a lot more weird and wonderful stuff than even Twilight. And it was Pinkie Pie who saved the day when the Parasprite infestation happened.
And Twilight says that her costume is hoof-stitched, so apparently ponies can do stitching.

It's a nice sentiment, but it's a pretty hard sell as an earth-pony to be told "You're special because you can strive to become anything...except you're not born with natural gifts like 2/3rds the population, so good luck."
But agriculture/food-making/physical-stamina/physical-strength/connection-with-the-earth is a lame superpower considering that Rainbow Dash is just as athletic Applejack after about the same amount of hard work and daily exercise/activity. Film and Flam can, when caring about quality, make just as great Cider as the Apples (even Granny's eyes go all "whoa" when she Dink's the cider) (and make more cider, unless the rest of the mane cast start helping the Apples, in which case Earth Pony family > singing Unicorns).
On the other hand, it was the Apples who grew the trees for the cider, maybe Flim and Flam would not be able to grow such good fruit in such quantity. And I doubt they could maintain the orchard, and Flim and Flam could do as well without their big old machine.

It's just, where could agriculture be the badguy-defeating power or the solution to the problem of the episode? Or connection-to-the-earth, that's not well explained. Could Earth Ponies, maybe, like, feel the continents moving, or sense geological pressure or sense where in the earth to dig for treasure or control geysers and earthquakes or summon the aurora Borealis or feel the pulse of the earth's core or do that carrier pigeon thing where you know where to go by sensing the earth's magnetic resonance/field?

That's a pretty typical fan theory. Canterlot aristocracy is leftover pre-Celestia/Luna royalty turned barony when she took the throne, while Manehattan is a very recent urban trade hub full of business magnates.

As for earth ponies, I like the theory that earth pony magic is powerful but obscure, usually passive, and difficult to study. It gives them physical augmentation and heightened senses by drawing from the earth itself , and sort of bleeds off back around them to subtly affect surrounding geology -- not just crops, but everything from Running of the Leaves to forming nearby gem deposits. Legends exist about more active forms of earth pony magic, but it's kind of like a human wiggling their ears in that it's balls-out hard to do on purpose -- enough so that not many ponies are even sure it's a thing.
