There is a defined Japanese indie scene (their most recent offering of note being Memory of a Broken Dimension from Datatragedy) and a defined Japanese doujin scene (which produces things like Touhou). There aren't too many differences in the way that they operate, but they're not the same simply by virtue of willingly separating themselves from each other. Further, you could probably argue that the doujin game scene and the doujin mod scene aren't the same thing either.
Also the Japanese Indie Scene as a cohesive entity is a pretty recent development, and as I understand it sprung mostly from a desire to distance themselves from doujin gamemaking, which does not have the best reputation overseas.
